When dealing with multiple isos, the best way is to enable the option replace disc in Daemon tools:

The setup will ask you to mount the disc2 during setup, so you only have to mount the disc2 and it will replace disc1 then you can continue the install process.
Regarding the setup.exe, did you set your Windows to run japanese games and read the file [readme]_Setup.txt included in archive file?
Did you run the file setup.Exe from the iso1?
